I don't use Manilla at all, so I never got around to learning about "sites" as defined by Frontier. What I have is a large suite of old .fcgi scripts inherited from early versions of Frontier and a newer customised responder with its associated scripts (all the scripts I run operate as web interfaces to small databases).
If I double click the Frontier application while Frontier is already running, there is no visible change. If I quit Frontier and then double click the application, the full menu set minus the Server menu appears briefly and then I'm quickly back to the minimal menus.
Since I was upgrading from a classic version of Frontier (v6.0), I did a clean install of v9.0 and then imported all of my old tables scripts and databases. I had to make minor modifications to user.webserver.responders.cgi.methods.any in order to get my old "server push" scripts to work.
PS: I am running Frontier on Port 8080, so I can use port 80 for Apache, just in case this is relevant.
This is a Manila site.. http://manila.userland.com/.
