It should be pretty to do this by hand if you only have a few sites.

If you look in the members.root and discuss.root and see a site listed there, but not listed in config.root. It's probably an address value object, copy that to the config.manila.sites table and rename it from eg. "testMembers" to "test".

Or you could try uninstalling the site in question and installing it using the Server->Uninstall Site/Install Site commands. You might want to make a backup of your config.root before you try this. Details here:
