Importing .pdf and .doc files into Manila sites?

Possibly related... There was a bug fix in March 2003 that fixed a problem
where sub-sites were not being added to the site tree.
manilaSuite.createSite
"When creating sub-sites, add the site to the default site tree if the
domain does not already exist. Otherwise, add the site to the site tree for
the specified domain."
Are your Manila sites sub-sites or top-level sites?
