Yes, you would setup the site as a sub-site.

I believe if you edit your pages in Radio's outliner which saves your message as an OPML doc on the server, it will index the rendered version of the page. But it doesn't index OPML docs outside of the Manila site (local filesystem etc.) The Manila trial download includes the search engine if you need to run some tests with it.
