1) It might be a good idea if you haven't added too many sites already to add them to manilaWebsites2.root or something so you don't confuse it with the manila.root in the /apps/ folder.

You would need to delete those sites from the Admin site and then re-create them, you can't just rename the manila2.root file.

2) When you add a new database (there's a way to do this in 9.0.1 from the Admin site that doesn't require you to do this step) you need to ensure it gets added to user.databases so when Manila launches the guest database is opened.

If you don't see it under Window menu in the application window. Open it manually and then choose Server->Add to user.databases to add it.
