manilaSuite.sitePrefs was released with 9.5. It should be defined for you if you're running 9.5.
There was a short period of time right after the initial 9.5 release during which the site shells changed to call directly into manilaSuite.sitePrefs. This change was reverted since it caused sites which had run under 9.5 to not work under earlier versions. The error you're seeing is most likely a symptom of that.
Look in the site table for [site].admin.sitePrefs.default. It's a script. It should call manilaSuite.admin.sitePrefsPage, not manilaSuite.sitePrefs.defaultPage.
As for why you don't have manilaSuite.sitePrefs, that's another question. Are you sure your copy of manila.root is the one for 9.5?
