Well, doing that didn't download any updates, so I changed the lastUpdate date to 1 Jun 2005 and updated manila.root on top of the backup from 14 September. That seems to have fixed everything so far.

I'm still wondering a bit what happened, but it seems like an error on my end somehow. Thanks for all the insights and help!
