Manila should only be scanning the /ops/themes/ folder. The other folder might just be a backup copy of the themes.

You will probably see the gems not get displayed on the respective Gems/Files page. But as long as the URL where they get served gets mapped to the right location, you wouldn't have to upload them again.

Also, if you aren't sure how to make the change I would recommend backing up the Frontier folder if you want to undo any changes you make.
