manilafixer plugin, from my free bayly.root has a tool to do this, its the menu item DG threads. The tool allows marking messages as deleted.

Deleting such messages totally is not recommended, there's an implicit assumption that message numbers are sequential in various places (I tried this, so I know from experience).

Like all such tools, this is not for casual use, backup a site before using it. if the menu item is disabled , an admin user can enable it on a site by site basis.
