The best place to attack this issue is in config.manila.callbacks.newsite this is called after the new site is created and you can modify everything. This is what my homework hotline plugin does. I change the site structure, add users, add pages, insert macros, and add filters as well, turn on certain plugins, and initialize some data.

You will be amazed at what you can do in the space of the callback.
