in mainresponder.background.everyNight,

after the line, (but before you do anything with it)

local (folder = config.mainresponder.prefs.backupFolder)

add the line 

file.emptyFolder(folder)

That should do it. I haven't done this, as I have a more ... involved (read complicated) solution.
