I'll resend it. Using the Install Site command you need to choose eg. Window->manilaWebsites.root

And for each of the sites, you would select it once (you will see a black bar highlight the site table) and choose Server->Install Site.

But if you want to run the script, I would just wait for it instead of manually installing the sites.
