Just as a data point, I have downloaded my site separately and then just 
run the elements of the XMLfiles tool that I needed, i.e.

local (exportFolder = theXmlFilesSuite.export (adrSite));
file.openFolder (exportFolder);

Where adrSite is the address of the table containing your website, e.g. 
something like @afmanilaWebsite

Have you made sure that TheXMLFiles.root is up to date too?
