You should be able to use the copy of manila.root which is included with the 9.5 download:

http://manila.userland.com/download

If you're using the Windows version, you should install on a clean machine, or to a new directory, to make sure that you don't overwrite any files. Having a backup first is also a good idea.

Having said that, I just released an update which should fix this problem in your current manila.root and in your site's table. If you update manila.root, then your site prefs should start working again. However, this won't address the fact that your copy of manila.root is not the 9.5 version.

If you need a quick fix, the manila.root update is probably easier, but in the long run, you will probably want to upgrade to 9.5. If you prefer, you could wait a week or so until 9.6 is released.

Let us know if this fixes the problem or not.
