I think you may be missing some parts in manila.root. My best guess is that you started with an older copy, reverted your lastUpdate date (per my instructions) to a date later than the last date/time that copy had been updated, and then ran the update. That would cause you to possibly miss some updates.

Do you have an idea of when the copy of manila.root you started with was last updated? If so, then try resetting lastUpdate (user.rootUpdates.servers.manila.lastUpdate) to a month or so before that date, and update again. Do the same for mainResponder.root.
